High-Quality Genome Assembly and Genome-Wide Association Study of Male Sterility Provide Resources for Flax Improvement

چکیده

Flax is an economic crop with a long history. It grown worldwide and mainly used for edible oil, industry, textiles. Here, we reported high-quality genome assembly “Neiya No. 9”, popular variety widely in China. Combining PacBio reads, Hi-C sequencing, genetic map previously, of 473.55 Mb was constructed, which covers ~94.7% the flax genome. These sequences were anchored onto 15 chromosomes. The N50 lengths contig scaffold 0.91 31.72 Mb, respectively. A total 32,786 protein-coding genes annotated, 95.9% complete BUSCOs found. Through morphological cytological observation, male sterility considered dominant nuclear sterility. GWAS analysis, gene LUSG00017705 (cysteine synthase gene) found to be closest most significant SNP, expression level this significantly lower sterile plants than fertile plants. Among SNPs identified only two located coding region, these caused changes protein encoded by LUSG00017565 protease gene). speculated that may related flax. This first time molecular mechanism has been reported. revealed, provided solid foundation breeding.

Unveiling the genetic loci for a panicle developmental trait using genome-wide association study in rice

Panicle size has a high correlation with grain yield in rice. There is a bottleneck to identify the additional quantitative trait loci (QTL) for panicle size due to the conventional traits used for QTL mapping. To identify more genetic loci for panicle size, a panicle developmental trait (LNTB, the length from panicle neck-knot to the first primary branch in the rachis) related to panicle size ...

Quality control for genome-wide association studies.

This chapter is a comprehensive review of quality control (QC) methods for SNP-based genotyping panels used in genome-wide association studies. These include QC on individuals for missingness, gender checks, duplicates and cryptic relatedness, population outliers, heterozygosity and inbreeding, and QC on SNPs for missingness, minor allele frequency and Hardy-Weinberg equilibrium. The emphasis i...

Genome-Wide Association Study of Seedling Characteristics in Bread Wheat Cultivars Under Normal and Salt Stress Conditions

In order to identify loci controlling seedling morpho-physiologic characteristics in 88 bread wheat cultivars, a greenhouse experiment based on simple alpha lattice was conducted under both normal and 120 mM (12 ds/m) salt stress condition of the Faculty of Agriculture, Urmia University in 2020-2021 cropping season. Chlorophyll a, b and carotenoid content, proline, plant fresh and dry weight, p...

A genome-wide association study for extremely high intelligence

We used a case–control genome-wide association (GWA) design with cases consisting of 1238 individuals from the top 0.0003 (~170 mean IQ) of the population distribution of intelligence and 8172 unselected population-based controls. The single-nucleotide polymorphism heritability for the extreme IQ trait was 0.33 (0.02), which is the highest so far for a cognitive phenotype, and significant genom...

Genome-wide association study of meat quality traits in chicken.

Meat quality traits are very important in the poultry industry. To identify single nucleotide polymorphisms (SNPs) and candidate genes affecting meat quality traits, a genome-wide association study was performed using the Illumina chicken 60K SNP beadchip in Jinghai yellow chicken. Four meat quality traits were measured. Two SNPs reached 5% Bonferroni genome-wide significance (P < 1.8E-6) and 7...
